<VV> Flushing Brakes for Silicone Fluid

Somebody please refresh me mammaries here...

What's the procedure for flushing the brake system in preparation for switching over to silicone fluid?  If my 'member correctly, you use rubbing alcohol?  But what if your master cyl is completely dead and won't pump alcohol through the system?  Should I use my new MC?  I'm afraid alcohol would dry up the new cups/seals.  What say ye?
