What you are talking about next to the battery is a 30 amp circuit breaker for the top motor. Only opens if you hold the top up/down switch too long when putting the top down or up. There is no switch that something mechanical about the top in the up or down position shuts off the motor. The circuit breaker does appear in the 1965 Corvair GM Assembly Manual and a complete circuit schematic is in the Fisher body manual. Nothing about that circuit breaker which could cause a battery drain. But there is a relay on the side of the top motor that is got stuck might. However, I would think the circuit breaker would kick out.

Fairly sure I recall a limit switch setup on the top with a relay in the engine compartment right near the battery. The fact that the drain goes away with the top up would lead me to look at that system.
