See if (or what) valves are in each port. They might not be the same.
Most dual masters are for drum/disk systems, so one side may have a 
residual pressure valve or something.
And the side for disks might have depended on external valving.

IIRC, drums want a little residual pressure - I don't think disks need it.
(my car has disk/drum fed from the original '61 m/c, works ok.)

what was the bore size of the master cylinder you bought, and what was 
it officially supposed to fit?
