It sounds like you got your answer below.
One thing you need to check is good flow at the vacuum line.  If you pull the line off at the modulator with the engine running you should have a noticeable change in the way the engine runs because you just make a vacuum leak.  If you don't notice a difference then the line is restricted and causes the modulator to be sluggish.

I too just ran into the same problem with a new unit from Clark's, replaced it with a good used one, no more flares on upshift............
