I think you're right, the output shaft splines are the same on all
61-69 manual trannies. I know for a fact (a hard lesson one weekend!)
that the 61-63 input shaft is smaller, as is the bore through the
mainshaft.

i seem to remember someone putting wrong input shaft in a 64 once,
seemed
ok , until power was put to it.
just do your homework on those swaps..right down to the pivot pin on
the
face of the differential. throwout bearing height etc etc... (Clarks
catalog kinda shows what you need to know)
