1. the 66-69 3 and 4 speeds are definitely a lot stronger than the 61-65 models. They are a bit stiffer to shift, but they are harder to break.
2. They do bolt up to the earlier differentials. You will need a 66-69 input shaft, seal, and a 66-69 front transmission mounting bracket.
3. I think there's something you need to do with the gasket involving RTV, but not sure.

Okay, this may stir up a hornets nest, but....
I often hear that the 66 and up 'Saginaw' trannys
are strong/ superior than the earlier models, but
are the 66-up transaxles any better than the 64/ 65
models?
I think the transaxle in my 65 is wearing out (lots of
high-pitch whine on acceleration/ engine braking) so I'm
thinking of replacing it outright.
Does a 66-up model mate with the 65 transmission (I think
the tranny is fine)?
