Check the differential immediately and drain/replace the gear lube to be  
sure.  The vent on top probably allowed water in.  The same thing for  the 
transmission.
 
I would treat the engine the same as a water pumper that drank coolant from  
a bad head gasket.  Remove the distributor cap and clean out any moisture,  
dress or replace the points if you have point file.  (electronic ignition  
modules should be waterproof enough).  Remove the spark plugs, drain the  oil, put 
in fresh oil, crank it until the oil light goes out, replace the  plugs and 
see if it will start (but don't let it run more than a few seconds at  a time), 
let it run a few times to get the oil hot and vaporize any water and  then 
drain the oil while warm, replace the oil and the OIL FILTER NOW.   Start it 
again and let it run for short periods of time while you monitor  things.  Before 
you try to run it for any length of time you should  disassemble the 
alternator and clean.  If the water covered the  original voltage regulator, remove the 
cap and clean the inside and  contacts.
 
Monitor the gas as well--especially if the water got over the filler  cap.  
 
After the drivetrain is sorted you can start on the body, electrical  
connections etc.
