* should they be installed with some sealer around them? There's no
signs that there was ever sealer originally but they look like they
should have.
Yes, you should use sealer.
* they LOOK like they should install with the depressed center section
DOWN. But the screw holes only line up with the center section UP.
What's the right way?
Center section up is correct.
* do these things serve any practical purpose? Why would the factory
punch the floor and trunk bottom with fancy oval holes, only to cover
them with plates?
As I understand it, these holes were part of the alignment jig used when the
body was assembled.
